It was a bit hard to understand at first, but I was able to see it after a bit of analysis. Here's a barebones understanding, hope it helps!
mutations happen based on their current and next position
-rows denote the current position
-columns denote the next position
I thought of this as more of a matrix if that helps you
let's take the example of A A A A D -> A A A D D (this is a link) -iterating through the link
1st pass. - A A A A D
A A A A D -> current node is A, next node is ... ? A mutates to A
A A A A D -> current node is A, next node is ... ? D mutates to D
for the last protein, we substitued the next with the first after the 1st pass, we have A A A D D
2nd pass. - A A A D D
A A A D D -> current node is A, next node is ... ? A mutates to A
A A A D D -> current node is A, next node is ... ? A mutates to D
A A A D D -> current node is D, next node is ... ? D mutates to A
A A A D D -> current node is A, next node is ... ? D mutates to D
after the 2nd pass, we have A A D A D
work through the next passes (having the graph handy will help a load)
